If a scientific theory changes, does this mean that it was not a good theory to begin with?

Not necessarily. If it changes, it means that the previous theory was simply wrong. The previous theory could've been extremely complex, or perhaps simple but full of knowledge. It just happened to be proven wrong, and another theory began.
